I walk to work and the weather in Savannah (SE GA) has been perfect for so long it is almost scarry. At the end of this week it will be 8 weeks sense I raised the top. Is it bad on the top, window, or mechanism to stay retracted for extended periods of time?

Just like josh3io said, the window may be creased...

I would try to cover the part of the plastic window in the rear where the top folds on top of it.

Besides that, just keep the boot cover on it...and you really won't have any problems.

Have Muz mat, large bathtowel on outside of window. If the top is down the boot is on, looks cheap and tacky without.

Thank you, William, for the bathtowel comment. I have been preaching this gospel for several months now. I'm glad someone has heeded the advice.

the only time my top is up is to wash the car. otherwise the muz mat protects the inside and a detailer's thick cloth protects the outside. the rear window gets plexus each time the car is washed, but i dont know why! after washing, the boot goes back on.
the entire top (including the window) looks brand new.
suggestions:
1. get a muz mat
2. get a detailers cloth
3. use plexus
4. move to so cal!!
