Exhaust. Unless you like droning. I remember you do long road trips. I think pretty much all exhausts drone, except maybe Mugen.

Spoon type snorkle is pretty safe as far as hydrolock. Not too loud and will improve throttle response.

I would save more money and put what you have towards some rims. I don't know what kinda rims you canpossibly get for 675 bucks used or not.. I mean hell, one of my rims alone costs 768 bucks ( I know this is higher then normal ) but even a good rim will cost 250/300 per rim, am I wrong?

Well like I said, I would save up some more for rims. Or if not that, a good shock/spring combo ( will also need to save a bit more. )

Get a Saner Sway bar. I personally don't have one on my S but from what I hear about them they make the s2000 handle oh so nice. Quicker Turn in, less oversteer and body roll.

Someone said to get an intake, I'll 2nd that notion. If you are concerned about HydroLock get a PRM intake. No risk off hydrolock, looks great, sounds great, and they have changed the filter so you gain HP instead of losing it. It also weighs 3lbs and is replaceing an airbox that weighs over 20lbs.

Of the things on your list I'd say go with the koni shocks. I've heard nothing but good things about them. I've been considering them myself to improve the ride quality... plus they'll give you a 1/2" drop. I know, I know... 1/2" isn't really noticeable, but it's something. With the rest maybe pick up a voodoo shift knob from Rick's... which is something else I've considered for my car. It sits lower than stock and improves shift feeling.

first choice: koni's.....an "everyday" mod that you can actually "use"......

second choice: CAI, basically just for the sound, as others have mentioned.
