First "warranty friendly" mod
What do you recommend as a modifications that will not entail "issues" with dealer in terms of warranty. I have a MY05 and am itching to enhance performance. Air filter? (what is "cold air intake"?) Any suggestions? Thank you.

i'd say an exhaust is friendly. magnuson-moss gives some protection for aftermarket parts. basically, the dealer has to make the case that if an aftermarket part CAUSED problems, the warranty on that system could be denied.
you really should check with the dealer you plan to do service with. some are just jerks and will try to deny a warranty for anything. others will support you even if you've got a blower strapped to the motor...some will even install that stuff for you.
bottom line, there is no part that is guaranteed not to get you any flak. talk with the service manager of your dealer.

You should talk to your dealership where you get your service done, but from my experience with local honda dealers they are not very fond of modded cars and keeping your warranty in tact. If you are really paranoid about it then you should probably keep it stock or you could always service you own car for simple things such as oil changes, etc. so you can mod your car and not have to worry about the dealership busting your chops.

What's wrong with the S2000's performance? Why does everyone want to improve performance, when it's the driver's abilities that need to be improved?

It's designed to teach you how to be a better race car driver, but the lessons learned will help you drive better and faster in real life without more effort (less, actually). I've put in a few "warranty-friendly" mods:
Muz X-Brace, Muz wind blocker, rear speakers, U-K alignment, and a countersunk shift knob.
I'd say change your shift knob. The stock piece isn't bad, but once you feel the ultra-fast, ultra-short throws with a countersunk piece, you'll never go back.
