Doesn't the fact that the stock ECU can be flashed imply that you can use custom maps in it?
I'm just learning the basics of tuning these days, but I think the reason folks use piggyback systems on pre-MY06 models is to adjust the fuel injector and spark timing which can't be done on those ECUs. If that's the goal on an MY06+ car, wouldn't you do that on the stock ECU?
As for stand-alone engine management, I don't know if anyone has an ECU yet that works on the new models. Perhaps stand-alone management isn't necessary for blown engines etc. if the stock ECU is flexible enough.

Reflashing the stock ecu is usually the best option for mildly tuned cars. So unless you're going turbo or some crazy NA mods, then get the reflash. Otherwise I see no reason why the AEM EMS won't be made to work with the '06-07 in the near future. Contact AEM and see if they have anything in the works and put your name in so that they see that there is interest.

A lot of this stuff has been covered in the JDM Forum i want 230 rwhp NA. It's on it's 93rd page so I don't blame you for not reading it .
You may want to ask 2QYK4U some questions. I believe he is running AEM EMS on his MY06. He also did the testing for the HONDATA re-flash.
