Does changing clutch help with notchy tranny?

changes that as well..I can change gears whether or not I'm press clutch all the way it's just that when I shift I feel the mechanical parts as I shift..I know I'm supposed to feel that but seems like the syncros might not be perfectly aligned...it's notchy especially when shifting at lower RPMs

The AP2 trans does have better syncros, but I doubt that this would give you a night/day difference. Take it to a trans shop, and get a objective, in-person, professional opinion.

This has been a known issue in some of the AP1s. Supposedly, Honda is said to have addressed this, starting with MY2002. I have an 02 and I had the same notchiness during 1-2 and 2-3.
It was recommended to change the MTF to GM Synchronous Friction Modified. You get it @ Chevy and Caddy dealerships. I did that and while the 1-2 notchiness is somewhat reduced, I definitely feel it during 2-3.
Also, GM SFM is not very recommended in cold weather
