Always top up in the garage.
When I had a new soft top installed three years ago, the shop told me to always put the top up on the car when I was done driving it for the day. The reason? The temperature is cooler in the morning that in the late evening/night. If you have to put it up right away in the morning, when it's cooler, it can stress the material by stretching it when it's not warm and flexible. Over time this will cause the life of the soft top to be much shorter.
My two cents.

I used to park my last car with the windows down and T-tops removed in the garage on nicer days, but one day a rather moderately-sized spider decided to descend directly in front of my field of view from the sun visor area while I was driving. Normally I do not take much issue with spiders (I mean they're still dead on sight..) but when I'm going 45 down the road there's not much I can do about it. Not fun.
