When I was looking for a S2000 back in 2005, I was torn between a AP1 and a AP2. I chose to go with an AP1 because I could change the final drive gear to a 4.57 without significant drawbacks.
AP2 already has shorter 1st, 2nd, and 3rd gear compared to an AP1. This is equilvalent to an AP1 with 4.3 final drive. If I had bought an AP2 with 4.57 gears my gears would be way too short and my top speed would max out at around 135mph. I just got my CT/4.57 and couldn't be any happier with my decision.

the best changes in the AP2 are in the revised suspension geometry, it was explained very well in a Hot Version or Best Motoring Video. The revised geometry results in a car that is jut overall more controllable.
The AP1 geometry was designed to prevent brake dive but it gave the car other characteristics that weren't as desirable.
The AP2 geometry was refined to make all the other characteristics refined although the AP2 might have more brake dive, but i'm sure it is hardly noticable. Overall I would say the AP2 is the better car just because of the Suspension. I agree that 9k is just more enjoyable every 1000 rpm the engine note just gets that much more refined and crisp
but the carbon sychros on the AP2 gearbox can't hurt.
when I get an S2000 I am planning on getting an AP2 GPW of course, simply because of the suspension geometry. But maybe in Japan if I move there with my girlfriend from Osaka after I graduate. Then I can have 9k and refined geometry YEAH!!!!
on the Best Motoring segment they tried switching tires and putting the AP2 wheels on the AP1 didn't correct the slight negative handling characteristics so the refined suspension is worth mentioning.
overall the AP2 was significantly faster around this specific track with the larger wheels and refined suspension, both had the same F20C.
