06+ + Flashpro = Win.
I've had 6 S2000's. Trust me when i tell you that the 06+ will make you much happier.
00 AP1 - Hated it. Plastic window.
02 AP1 - Crashed
03 AP1 - Best AP1
05 AP2 - Hated it.
08 AP2 - Love it. Still have
08 CR - Best among them all because CR = Cool Racecar.

I have a 2002 ap1 and i think the 2004-2005 ap2's are the best ones to get. I would always stay away from the 06+ due to them having a return less fuel system which means the fuel system will not support big turbo power unless you dump $1000 plus to convert to a return fuel system.
The return less fuel system and the DBW really kill the 06+ for me.

The same power characteristics can be had with a non DBW 04-05 ap2. Don't need a flashpro to achieve that. But some prefer a DBW s2k. I do not. I think the 04-05 retains most the rawness the ap1 does which made it a fun car, wile refining some things that needed refining. The ap2 drive train is better and so is the rear suspension geometry.
Everyone is different, but when I bought my S it was after back to back test drives in an 03 and 04. For me, the updates made for a better driving experience, and 04-05 were the last years of mechanical throttle, for better or worse.

usually if you ask an AP@ owner he/she will tell you that year is best. I have driven both and never one newer than mine which is a 2004 AP2. I chose the ap2 at the time(new) cause I enjoyed the "refined" changes the 04 offered over the 03 and older cars. I will bet most dbw 06 and newer owners will tell you their choice is best, etc....
All I know is that after 12 years this month I enjoy the car continually and cannot find something else to replace it. I have owned 27 cars to date, includes 2 miata's which are also a great car. The S2000 is the next step up.
Just go drive a few different years and you will know the answer to your question better than anyone else here!

Many many opinions out there . It really depends on what you plan on doing with the car . If it is going to be a track car then the Ap1 is the car to have . If you plan on a daily then the Ap2 is the obvious choice . One is a basic hardcore car and the other is more daily driver friendly .The Cr is the exception here though . Again just my own humble opinion and you will hear many more of them on this forum .
