Pros:
Intimate knowledge of the car
Pride of building the car
Not as much stress on the finances right away since the build up can be spread out over time
Exact car you want to race

Cons
Pretty much the most expensive way of building a racecar when you look at total costs
Too attached to the car to actually take chances with it on the track
The S2000 drive train and suspension might be more fragile than average.
Expensive on tires
Parts are expensive as well since replacements will most likely have to be new.
In SCCA there is not a class that I think the S2000 would be competitive in at a national level.
In NASA H1 the S2000 is too much of an underdog under the current rules.

I built up my Prelude from an autocrosser, to a HPDE warrior, to a full racecar and looking back at it I think it was a terrible idea. First off I probably have $40k in my SCCA ITS Prelude, which is just ludicrous. I could have bought the fastest BMW at last years SCCA ARRC (America Road Race of Champions) for what I have in my Prelude and it will still take several thousand more for me to prepare my car to the fullest extent of the rules.
Pretty much any seasoned racer is going to tell you that you shouldn
