I have a 2007 S2000 and I am considering either the Mugen header or the Mugen intake. All else is stock. Anyone have an idea of the gains to be had by either?

Just a fyi, mugen designed the header and exhaust on our cars already.
Im not saying there arnt gains to swap them out but they are each very well built and designed.
But to answer your question, Id say your good for a 3-8whp gain at most and make that 10whp if you have a vafc to tune with. But then again, everyones results vary,
enjoy the car.

I would say by the header and save the money on the intake. You should make a few HP with the header and have a stronger midrange + you will drop a few pounds
I have a Mugen 2.2L header and a Mugen Style intake on my car, The header was a better bang for the buck for sure

Check your throttle cable tension. It usually has a bit of slack from the factory. By tightening it you can gain quite a bit of throttle response. Car feels much better and the best part is it's FREE!!
BTW too much tension is a bad thing, you need slack

Not worth voiding your minty fresh warranty.
An intake you could get away with if you don't mind swapping back the factory one every time there's service to be done at the dealer. A header is a lot less likely to be swapped every time.
Honda is a real stickler for keeping things stock.
