Dam I coulda sworn someone was selling glass rear windows for mugen tops. It's a shame the factory window with the mugen top is a pos and disintegrates after time. I took pristine care of it too.

a sponsor on here BBPenterprise were doing GB's on VIS Mugen style HT's, they had the glass alternative from VIS, I chased this up back then, but never received a satisfactory reply. I would pm Gunshow @ VIS

It's plastic...just like every plastic piece, it degrades over time. Plastic will dry and harden over time. Polycarbonate was used for thickness and weight savings; also your hardtop flexes while you drive. The plastic needs to flex too; glass will be sure to chip, crack, shatter, or chatter against its seals.
Stick with polycarbonate....get yourself some Lexan stock and cut a new one out, or just polish the one you have. It's easy to take care of. My Mugen top has seen 100k miles and is still looking great. Just maintain it and you'll enjoy it for years.

What's the proper way to polish the window? Like what tools and supplies will I need?
