Also, the weather has definitely gotten a lot colder and the car runs better at night when it's really cold say ~40 degrees or so. It still misses a little but nothing like before.

Bad crank sensor - or sensors?

Isn't the older AEM EMS prone to burning out coil packs?

I don't think it's the TPS because the AEM reads spot on for how much throttle I give it. I haven't swapped out the crank sensor, but I might be able to when my friend gets back into town and has time. I'm really thinking it's something with the tune or coils.

We had a week of cold weather here and the car ran much better when it was cold so it's something heat related but the past couple of times that I've taken the car out, I baby it past 4k and then give it more gas and it smooths out for the most part. Still has a few hiccups but it doesn't feel like I'm playing bumper cars. Someone is being kind enough to take a look at my AEM maps for me right now but I'm still waiting; however, if anyone else that's qualified would like to help out and view my map, let me know.

Gators2kt, any updates on your solution? I am having the same issue in my 02 S. I have 56k on the cluster and a young 27k on my NA 03 swap. Car sputters/bog/misfire/breaks up whenever i attempt to go above 40% throttle. If i follow it thru slowly it will rev up as normal, otherwise it will sputter almost sounding as a Boosted vehicles launch control. I have no CEL until about 45min-2hrs of idling and 3k rpm revs, as soon as i shutdown and start back up i get a code for " system too lean " . All the basics are either brand new or have 27k mi on them. Any help or insight you can offer would be greatly appreciated.
