looks like one of the main relays, there's like 7 of them though so try to get the part # off of it.

It should look something like this: 39400-S1F-003

Do you have the electrical diagram for them? I can tell you that there is a green/yellow and a yellow/green wire going to it.

Are you saying that it's normally NOT connected? And you connected it?
Ignition ON or OFF? What is the frequency of the clicking? Is it similar to anything else on the car that clicks? Signal flash? 4-way flash?

I disconnected it to stop it from clicking and possibly draining my battery. After much research I found that it is the PGM-FI Main Relay Box. Now I need to figure out why its clicking. According to Helms, fuses 2, 21, and under the hood 46 go there. I pulled 2 and 21 and it was still clicking, which is a fast click, multiple times a second.

My alarm only works when the key is in the ignition. Otherwise when I try to lock the doors it thinks the key is in the igition and the doors do not lock. Because I have the AEM EMS could the immobilizer system, or lack thereof, be messing with this?

Things I want to try:
1. Pull fuse 46 to see if that stops the clicking.
2. Reconnect my stock ECU to see if it stops the clicking and if my alarm works

Any other ideas?

It's likely your AEM has something to do with this. Your step (2) will probably prove it.

Yup its the AEM. Anybody know what's going on? I pulled all the fuses that go to the relay and it still clicks, which confirms it. Now what?
