Sony deck (CDXF7710)+stock speaker+amp + 10" sub?
Would this SOny deck fit? its dimensions are: 24.4(W) x 11.5(H) x 28.1(D) cm.
I'm not fimiliar with audio system stuff, but i was wondering whether this setup works on an 2005 s2000.
-Hook up the stock speakers directly to the Sony Deck.
-then wire a 10" sub to an amp.
Also, if i'm only going to run a sub on the amp would a small 1 or 2 channel amp be sufficient?

It will work, but I will warn you that the stock speakers are crap.
If you are going to all the trouble to wire in a sub amp, then I would reccomend a decent 4 channel amp. Bridge the two rear channels to the Sub, and run the fronts off of the amp. It will cost you a little bit more money, but it will be well worth it.
if you are looking to save some money for now, then I would reccomend the 4 channel amp. Run the stock speakers off of the HU and save up for new front speakers to run off of the extra channels.

Btw the deck has a 4V pre-output voltage, at 52W per channel.. it seems a sightly powerful than most deck which comes in 2Volts and 50W per channel. Can the stock speakers take that much power?
Also, if i run an amp..do i run the power of the Deck or the Car's battery?
I'm kind of confused. You guys make it sound like there are lots of wiring to do. But from my understand, I should only be wiring the RCA cables and power from the front (dash) to the trunk (where my sub/amp goes)??? Am i missing any other wires that needs to be done that i am not awared of?
I don't want to run the speakers wires to the amps because this is my first time doing it...and i'm afraid i would mess up with too many wires.

OK...here we go....
The 4V pre-out has nothing to do with the wattage to the speakers (unless they are externally amped). That 4V means that the amp will be seeing the 4V for the RCA signal to the amp. Should be fine for most amps. Just check amp stats first.
The 50W power you are quoting was probably the max wattage, which is pretty much useless. You need to look at the WRMS power rating. That is the real wattage you will be getting. Should be fine. AP2 speakers were better than AP1's. I think they are rated at 17WRMS, but can probably take the 20-25WRMS the head unit will be giving it. They will not sound happy, though.
When wiring an amp, you will have to run a wire from the battery to the amp, and a ground from the amp to the car body (Sizing of these wires is crucial, and vastly undersizing is a fire hazard). With the RCA cables will be a remote turni on wire. This tells the amp to turn on when the HU is on. Not a lot of wiring. You could probably do it in a few hours with no experience.

As long as you take your time, you won;t have any problems with the wiring. It takes TIME, but it can be done.
My suggestion would entail NO extra wiring beyond what you have already suggested. Just that you should consider a new set of speakers down the road, and when you do, you will need new wires from the amp to the speakers. However, the amp would be there already and you wouldn't need to buy a new one.
