Default Noise in speaker with stock HU and Amp

First I have to say I have no knowledge in car audio systems at all.

I ad to took out my Amp to repair leaking in the trunk.
Now I put the Amp back and am getting noise from one of the speakers. (the noise stays on the left channel no matter how I connect it, so there shouldn't be any problem with the speaker)
I made sure all the wires are connected to the Amp properly, however, I would like to know how I can check if the wire connected to the HU is loose.

Any help is appreciated.

What kind of noise? By that I mean does it change with the engine RPM or is it a soild noise that doesn't change.

Well...based on what you said.....

Since it is coming out of 1 speaker, its not a ground issue.

Since it comes from the left side no matter how you connect the amp....its

A. Bad wire connection for left channel behind the headunit (90%chance)

B. Something is wrong with the left speaker and/or connections to it(10%)

The + and - on the speaker itself might be touching, or a wire came loose.

Check the basics, and if that doesnt help, then well go from there.

The noise exist even without engine on.
It's static noise that sounds like speaker with bad connection.

can you describe the noise? is it a static? a hum? a buzz? a hiss?

since this began when you removed and re-installed the amp, i would inspect and double check all the connections on the amp.
what happens if you switch the RCA's at the amp from left to right?
does it stay in the left channel or move to the right?
i would definitely check the left RCA to see if something has been pinched or exposed.
wiggle the connector as well while running the stereo, does the sound change?

I have double checked all the connections on the amp
when I switch the connection at the amp from left to right, the noise goes from left to right as well.
if the sound moves with the RCA being swapped, then the issue has to be somewhere upstream (between amp and HU) in the signal chain.

here's a guide on how to pull your HU. http://www.lucidautomotive.com/guides/aft/
