There are several recent threads on iPod interfaces. Nothing truly new or game changing has come out since then so I suggest referring to them. Many of us recommend replacing the head unit with one that has a built-in iPod interface. The aftermarket interfaces are pricey and you're well on your way to the cost of anew head unit by the time you buy one anyway.
What you should get is your judgment call to make. It would help if you posted exactly what you're looking to do. Do you want to control the iPod through the head unit or do you want to control via the iPod itself? Keep that in mind while doing your homework as it will affect the options you want to consider.

I just recently bought the usa spec ipod kit. PA15-HON2. It runs for about $140. I'm under the impression a new head unit would be double that, but i could be wrong.
It was a breeze to install too. Pop your trunk, remove the spare, find the cd changer connecter, plug it in, and you're functionally good to go. A few more steps to run it into the cabin, but you can find more thorough posts on that elsewhere.

i went with Grom audio ipod interface for $80.00. this interface lets you keep all stock radio control including side control. charges your ipod too. downside is that there is a slight delay. function wise, it is good overall.

I dont mean to thread jack, but my question is along the same lines. Would it be possible to plug a rca cord, one of the ones thats got the left and right plugs on one end, and a headphone jack on the other, directly into the back of the radio and use the ipod that way?

I have one of these installed in my Jaguar. Technically it is still an FM transmitter, but it's hardwired to your factory radio AND there's an antenna cut-out type of thing so there is absolutely no interference. Also, I couldn't find it on their website, but when I bought mine, they had one with a 3.5mm jack and they also had one dedicated for ipod products and it charges my 3g as well. Not sure if this is the type of thing you're looking for, but it wouldn't hurt for you to at least look at.
