I'm looking for a glass rear window replacement for the mugen replica top. Anybody know where I could get this done in the bay area?

PM one of these guys and they can get you a good deal on a glass back window for your top.

I seen concerns about these shattering..ever heard of it happening?

Most windows have an anti-shatter film. If anything you can tint it to get the same effect.
