My cars always been like this but I never bothered to look into it. Everytime I see another s2000 the hood sits nice and flush with the fender and bumper and mine has that dang little gap. It's on both sides, I've already adjusted my hood latch and hood rubber stoppers but it's still there. It sits perfectly flush with the the fender and bumper up until the fender meets the bumper it's like the fender curves down a bit and the hood sits a little bit above. I know it's not the hood I've had 3 different hoods. And my fender looks perfectly straight and undamaged and so does my bumper. Anyone have any ideas?

Something with the fender/bumper is tweaked.
Has it been wrecked? Not according to carfax or anything, I mean really wrecked? Easy signs are turned bolts, paint line, and your obvious fitment issues.
I would open the hood, unscrew the tab that connects the two in the corner. Then try to gently pull up on both and slowly adjust it that way. Closing the hood each time to determine your progress.

Were you ever able to figure this out? Same issue. I suspect it’s the headlight out of alignment but also wondering if it’s the ap1 crash bar touching the bumper, causing it to set unevenly

I would remove headlights, then inspect how everything lines up with hood closed. You'll be able to see what isn't lining up and what to do about it.
Note that our fenders are really thin. Easy bent. May just need careful bending back to shape. Not something for timid.
