Think maybe the water came in from the soft top? I just replaced my top and there were a few instructions/warnings I found to make sure the rain rail on the back side of the top is securely fastened, otherwise it may leak water into the trunk area.

The water can be coming from the rear vent behind the rear bumper. If the seal goes bad, water gets into the trunk. Could possibly be the rear rain rail for the soft top. But not likely unless you had the top replaced before. Fixed an s2000 water leak in the trunk. Was the rear vent thing. Water would fly up from the road when driving in the rain and the bumper would catch it and then go into the trunk and accumulate over time. Changed the seal and all good.

I park my car inside my garage
Ill take out my rear bumper and check.
To fix it i basically grinded out a lot of the bottom and any rust spots i could find. Then i welded the hole back up with sheet metal and i put fiberglass on top and bottom of it. Self etching primer and painted it. Now hopefully it doesnt happen again.
