Downside: They are heavier, more expensive, and more parts to fail.
All that comes straight from a turbo charging book.
The air to water will heat soak slower than air to air but is harder to dissipate. The system has to be deigned well.
Air to water is better for power contest, drag racing, and autocrossing. Lower pressure drops and heat soaks more slowly. Plus like Scorpion said you can ice it down.
If your car is a daily driver then you should go air to air. There are several books on the subject.
