Stock Suspension Noises

Stock Suspension Noises
Hi Everyone,
Recently I sold off my 17x9 +45 wheels and BC Racing Type BR Coilover to revert back to the old trusty factory suspension and tires. Since reverting back to stock, I've noticed that the suspension has been constantly making small clunk noises from both the front and rear suspension.
I've been trying to troubleshoot the problem but have been having a hard time figuring out the answer aside from going from a stiff suspension to softer. The car was on coilovers for about 10,000 miles and the stock (AP1) suspension has about 32,000 miles on them. Did I cause damage to the original shocks or struts from making the switch over?
I've never had any issues with the coilovers, so reverting back to stock and the new noises are driving me absolute nuts! Anybody who knows a little bit more about the suspension who could chime in it would be much appreciated!
Thanks in advance for your time!

When you removed the stock suspension did you remove it as a whole unit (shock/spring/topmount)? Is everything torqued to proper specs?
Also are the rear axle nuts torqued to the newer specs? Lugnuts torqued proper?

slanguage makes valid points.
The suspension needs to be pre-loaded when torquing down all the fasteners too.
