EX coupe has the better sound system... EX sedan has the shitty sound system! This girl I dated had the 2010 EX sedan and her sound system was garbage. I know for a fact the EX coupes had the good sound system because my friends sister test drove one with me and the sound was too nice for a stock civic sound system. The Si of course, whether in sedan or coupe form gets the upgraded sound system.

Get an Si. That's what I did. Still getting 31MPG on highway and a lost of fun. I was on a nice 07 sentra with bluethoot and smart key. I trade in for the Si. After getting off the S on Sunday it was difficult on the sentra Monday. Now I have a lot more of fun and almost the same MPG

My 08 LX sedan has the Ipod hook up pretty sure they all do, not just an EX/SI thing. I've gotten as good as 42 mpg on the freeway and average 35-36 around town. Hasn't been any extra repair costs, I bought it new and now have 56k miles. Only things I've had to do are fluid changes, and a new set of tires, and the usual filter changes.

Ditto for ours. I've hit 42.77 mpg 99% highway driving and had zero repairs to date. My OEM tires went out at 37K miles, I think, and I have put on 57K miles in three years of ownership.

Automatic transmission for mine. I believe, in the Civic, it's either equally rated or slightly better with the automatic (as is the case for many cars today). They tend to gear the manual transmission cars a little tighter so that they're sportier. A manual transmission equipped Civic is about 1.5-2 seconds faster to 60 mph, I think.
