Which car you've driven had better manual gearbox than s2000?

The c6 grand sport I drove recently was a 6sp which shifted quite smoothly and precisely. It didn't feel as connected as the S, a little more isolated from the mechanical bits.
I did miss a downshift to 3rd gear one time on the track in the S and it could have caused some serious damage with the car on my tail. I'm not sure of it was me or the gear box balking (most likely me).

I had to pull it hard to the left when going into second to avoid a crunch. I did, however, like the ability to throw the shifter into gear with the weighted knob i had. The S basically clicks into position.

Buyers would be selecting manual transmissions more often if they were like the S2000. One of the hallmarks of this car is the gearbox IMO. Between the precision feel and easy clutch, the S2000 is as fine as a manual transmission implementation has ever been.

None that I have driven are as good as the S2000's shifter/clutch combo. The RX-8 is very good but not as precise. The 97-01 Preludes have very smooth shifters as well.
The most forgettable shifting experiences I have had are with an 2005 350Z, and a 2011 Genesis 2.0T

I think one think you'll find common: lower-powered cars have better transmissions because they can be made lighter AND they have less mass to move around. A Corvette will never have a light-feeling transmission because it has a ton of torque to deal with. A Miata, on the other hand, will probably always have a great gearbox because it has so little torque to deal with.

NA2 NSX's have gear boxes on par with the s2000. Haven't driven enough NA1's to determine if it was also the case with them. Most porsche and BMW manual transmissions I've driven (the most common cars outside of Honda and VW that have manuals) were average at best. E46 gearbox was mediocre and up until recently only the newer caymen's and 911's had decent gearboxes. The newer boxster that shares most drive train components with the caymen should, of course, feel good now as well. The original ones left a lot to desire.
If it counts for anything, I think PDK gearboxes from Porsche are on-par as far as fun factor goes. But nothing else comes close to the S2000.
