-print out the JR and Metro subway maps before you go. It's pretty hand to have in your pocket.
-Trips to Nikko and Mt. Fuji are not trivial, I'd recommend a tour package.
Research which areas you want to visit first. You can spend a whole week there and only see a small percent of what Tokyo has to offer. Stray out to sightseeing places (nikko, kamakura, etc) will take at least a day each.
-If you go to Mt. Fuji and stay overnight, try staying at a ryokan (traditional inn/lodge) with an onsen.

Japan is a great place. Such a different world. Food is great. Nightlife is intense. Definitely hit up Shinjuku on a weekend!

Great feedback everyone! I read every posting and I have made a bunch of notes for myself. Those pictures were great! Hope to come back with some of my own. I'll probably have more questions later.

joining a tour would be a good idea for a first timer, since it would take away a lot of the hassle of getting around and stuff. However, they tend to limit where you'd be able to go, and what you eat, since food is usually provided.

If you've made a list of places you'd like to visit, then i suggest not joining the tour and browse the country on your own. One thing that is REALLY handy, if you plan on travelling around the country is the JR rail pass. http://www.japanrail.com/ you can board the bullet trains wth the rail pass as well, so you can travel a long distance quite swiftly.

Great timing on this thread. I'm planning on visiting Japan in Sept or Oct with my gf. Fortunately, she understands nihongo and has been there before so I get a personal tour guide.
