Well seeing as how you're in the South Bay, Besides an immense amount of shopping such as: Gilroy Outlets, Valley Faire, Great Mall, Santana Row; there really isn't too much going on. I mean, There are restaurants you can go to but San Jose isn't exactly a world of exotic wonder. Check out downtown SJ area if you're just looking for an exciting night on the town. You could also take a drive up sierra, and check out the city-scape at night. It's pretty "romantic" and awe-inspiring to see all the city lights.

If you're going to spend a lot of time in San Francisco, there are plenty of guides online that give you some of the top places to go. My favorite in SF is Twin Peaks.

I've been meaning to ask this too, but besides Milpitas, what else is there to do after 3 a.m. in SJ/Santa Clara/Milpitas area?

Go to Denny's?

Seriously, there isn't much to do out here at that time. San Francisco is the only place I know of that has stuff going on after 2 a.m. Even then, it's mostly underground stuff that isn't advertised.
