I recommend 303 once a quarter as mentioned above. I've never used Raggtop for what it's worth, I always use 303. It's great on weather stripping, rubber hoses (in engine bay), TIRES (love it on tires), and tons of other vinyl/rubber things. Some used it on their dash (it's meant for that too), but I personally feel it's a bit too shiny for the dash.
Take a foam applicator pad, spray on the foam pad, and rub in to the top. Also, when I had my s2k, and when I detail s2k's, I always apply it after washing the car while the top is still mildly damp. Much, much easier to apply and distributes more evenly.

I always wash (clean) the windows after washing the car regardless, so I don't see why it'd be an issue. But yes, the 303 will run when washing the car, or when it rains. Which is why you have to reapply it
