Congrats on your purchase. I just used Intercity Lines Inc. to get my S here from Virginia last month. The cost was only a couple hundred more, but the vehicle was enclosed inside the truck. Car and seats were covered, and arrived spotless and w/o a scratch. They specialize in show cars.
Although there will probably not be a "next time", for others who may be shipping a vehicle in the future, I can't recommend Intercity enough.

itS2Krazy (a.k.a. Joey) also does repair work at his Shop near Serramonte in Daly City. Joey has done a brake job, oil and tranny fluid replacement for me thus far. I highly recommend his services as well. Shoot him a PM with the work you need done and he will quote you a price. There are usually several other S2ki members there getting work done as well so it is a good time to meet everyone.

Dealer didn't include the manual and only had one set of keys. Under the CPO program they are supposed to include all manuals, documentation and two sets of keys with remote entry and one valet key. More work for me...

I had Joey do a major maintenance + extras before that to my car at 76,000 miles. Engine oil, transmission fluid, coolant, spark plugs, Differential fluid, TCT(Timing-Chain-Tensioner), Rear Wheel hub/bearings. It's like brand new again. Very responsive. Had my car normally work on at Honda of Serramonte but it's pricey and I don't like leaving my car there overnight or all day. Joey does it right away or can spend a whole day working on ur car. I never doubt his professional mechanic experience and advice. Saves time + money. PM him.

Emailed the sales guy (copying his manager). Was quick to reply this time. I'm going to copy his manager from now on. Anyway, his reply regarding the missing keys and documentation:
Laughable service. If I never inquired, they would've never followed up. It's unlikely the customer who traded-in the S2000 will return with the other keys. The dealership had plenty of time to follow up with the customer or better yet, just order new keys and manuals.
My entire experience with this guy has been like pulling teeth.
The customer was supposed to drop the extra keys off. I need to find the manuals and get back to you. The vehicle is still under the Manufacturer’s 3 year/36k bumper to bumper warranty and 5 year/60k powertrain warranty. You can take the vehicle to any Honda Dealership for no additional charge. I will follow-up with you in the next couple of days.

Finally went to Anderson Honda to get the CEL checked out, thought the diagnostics would be covered by the CPO warranty but it wasn't. They wanted $145 to conduct it which I politely declined. James, the rep who was helping me did feel sorry for me after I told him about how the car arrived with the CEL so he pulled out the device to check the CEL. Returned a P1127 reading which has something to do with the O2 sensor. Pretty sure that's covered under the CPO warranty so I'll probably be taking it back to the dealership next week to have them work on that. Just hope they don't try to charge me $145 to run the diagnostics.
