The immobilizer ring needs to read both keys theoretically if what you're proposing to work. Take the immobilizer key-ring reader off the ignition cylinder, and turn on the ignition with both key's heads within the ring of the immobilizer and try that. I

The ECU swap did not fix the issue .

That worked, infact it is also in the s2000 manual.
I just got a new plain cut key from walmart ( without any transponder stuff ), cost me $2, and taped it to the donor key and started the car with the donor ECU and the car started fine. In-fact before I swapped my ECU, I tested the theory with my ECU by taping the new cut key I got made from walmart with my original key and verified that the car started. ECU swap is so easy if the donor ECU comes with a key programmed for it.
Next steps are to try replacing that white check valve, vacuum tank, air pump, and the air pump relay to see if it fixes things.
