The Top floor of the Hilton by the Metreon has an awesome sky bar that overlooks the city. Excellent for a nice romantic drink. They place nice jazz there too and nice dress is required.

go top of the hyatt hotel, top of the place turns around so you see the whole san francisco including bay bridge, golden gate and the high rise buildings

If it's not too cold and you don't mind hiking up a short steep street, Coit Tower at night is great. You get a view of the financial district / Bay Bridge.

if you go to Coit Tower that late at night, be aware that couples have been waylaid around that area

Westin St. Francis has also a nice view from top over looking Union square and if you two gets bored walk down to union square and go ice skating and sip on some hot coco. Embarcadero also ice rink too! Enjoy

Probably be too cold or windy but I liked walking down the piers holding hands/hugging each other.
