I've been to Japan a few times, its an awesome place.

If your going to Tokyo, check out the Tokyo Mega Web in Odaiba it has a lot of cool Toyota related car stuff. Super Autobacs in Tokyo Bay pretty close to Odaiba as well so you can hit that up on the same day.

Spoon sports is located in the outskirts of Tokyo, you'll have to take the Oeido line and walk like a mile or so. When your over there keep walking to Type one where the garage is when I went they had a Mugen Civic RR and a few race CRZs.

If you have a full day take the bullet train/bus to Twin Ring Motegi, they have the Honda Collection hall which is the Honda museum. It'll take a long time to get there though and kinda pricey, but it was one of the highlights for me.

Go to Spoon in Ogikubo, the walk from the train is well worth it! They always have some cool stuff happening at Type One. When I go again I definitely plan on trying to go to Motegi to the collection hall, and definitely visit a Super Autobacs if you can, words just can't describe.

I went to the Super Autobacs in Kobe with my friend who was from the area, and ended up getting a ride along in a R-Magic FD3S demo car driven by the owner of the company! Still my favorite FD of all time.

Do you know what part of Japan you are going to be in? Tokyo or Osaka area?

My recommendations:
- ASM
- Superautobacs (any location)
- Tuna auction at 5a
- Watch the thousands of people crossing the street at the Shinjuku Station
- Harijuku area

im going for 2 weeks a little bit later to tokyo, hokkaido, kyoto, miyajima and the tokyo auto salon. you should consider getting a jrail pass if you are planning on going down to kyoto. for 2 weeks you have plenty of time to travel within japan, id consider tokyo for at least a week and then maybe kyoto for 3 or 4 days. portable wifi in general is really useful if your bringing phone/ipad/laptop. i think the best thing japan has is food esp during the winter. also it should be pretty cold during that time.
