I did leave the cables hooked up and Civic was still running when I tried to jump start. I revved the Civic around 2k rpms for maybe 5 minutes, let it sit for another 5-10 minutes before trying to start the S2K.

No, if it was hooked up to the civic while the civic was running, it should have sufficed.
First, check if your big fuses (the 60+ amp fuses that are held in with phillips screws) are confirmed OK. Physically remove themm and inspect them closely to see if they blew.
If the fuses are okay, you may have shorted your ECU by connecting the power wire with the ground through your OBD2 scanner device. If that's the case, you will need a new ECU.
Beyond the simple steps listed above, you'll have to go through the regular starting troubleshooting procedure of finding fuel,air,spark,timing etc.

So I finally got around to doing a quick voltage measurement on my battery with a multimeter. It read 12.51V, which I've read means it's at least 85 percent charged.
Is my next step to get the battery load tested at an auto parts store?

Just dropped the battery off at O'Reilly. They said it wasn't charged, so they're gonna charge it then perform a load test. Going back in an hour to see the results. Fingers crossed! If it's the ECU then I'm screwed.
