Auto windows down on top UP?

Only had my 2006 for about 7 weeks, the last 2 of which I had it in the body shop fixing some things with the drivers side door. So, when I got my car back today, I had the windows up, went to put the top up, pressed the switch to raise the top, and the windows went down. I only remember the windows auto-dropping when I put the top down before. Do the windows go down regardless of which way you press the top up/down switch? The reason I ask, besides not being able to remember, is that I've had to take the car back to the body shop twice to fix the door lock actuator and this last pickup, the girl there told me they dissasembled some electronics to "fix" the door lock. Got me to thinking this behaviour with the windows changed. I dunno but it's freaking me out. AND THE DOOR STILL ISN'T FIXED!

Thanks for all the confirmation guys, I really appreciate it. The car is back with them tonight for another round of fixing the issue. They are going to take it to a stereo shop they use for similar issues.
Basically, the door isn't unlocking when the car turns off. It isn't 100% of the time, but it is more often than not and what happens is you need to lower the window and jiggle the door handle while jiggling the inside door lock to get the lock to open. Or, you could Dukes and Hazzard that shit and jump out the window I guess. Inserting the key in the lock also works, but that is an "outside the car" option. I agree, the rod is either connected improperly or some volume within the door isn't tied down and works its way into the operating area and prevents the opening mechanism from functioning. They have never gotten the issue to reproduce itself and went so far as to blame to alarm. I haven't opened the door myself (yet) so I can't say for sure, but either (A) the Honda door lock actuator is connected to the alarm outside of the door, or (B) there is a small module in the door which supercedes the Honda OEM actuator and is newly malfunctioning. So, guess we will see.
